I love it when (0) zip files contain (1) a self-extractor which contains (2) the InstallShield setup files which contain (3) the software I actually want to install. That's not a lot of time wasted compressing, decompressing, and copying at all.
Along the same lines, it annoys me that I never know if files in a zip are actually packaged at the root of the zip, or if they're nested stupidly deep in some folder structure. I never want to say "Extract here..." just because there's the chance that there's a zillion files in the root of the zip file.

Same here, and I hate it when zip files come with all files stuck in a single subfolder of the zip...
